So, I'm running "Vecna: Eve of Ruin" but setting the first two chapters in the Flanaess instead of Faerun, because that's where the characters already are.

Given that this is late 576 CY (just before the turning of the year), would Otto and Tenser be good choices to replace the FR characters as "Mordenkainen's" assistants in the 'Wizards Three' section?

I think that will be up to you. I haven't run Vecna: Eve of Ruin, so I can't say. Although Otto and Tenser are good choices, there are others you can pick.

Who are the FR characters in the adventure, and what are their levels?

Otto and Tenser would be peers of Mordenkainen, if you're looking for assistants, I would probably go lower level.

Alustriel Silverhand is the FR one.

The adventure has Tasha/Iggwilv as the third, who yeah is a Greyhawk character, but I don't think fits as a good/allied/patron figure.

And yeah they're all supposed to be archmage level, casting Wish in combination.
