I'll clarify: the City of Greyhawk openly tolerates none of the evil churches. The Hextor presence in the actual city is small and hidden. Whilst there is a shrine to the god, it's existence is only suspected of by the authorities.
In practice, the authorities care little about the faiths of those in the city as long as they do not interfere with the primary concern of the city - trade and making money. :-) Whilst the Captain of the Guard may suspect something is wrong, he does not have the support of the Oligarchs to pursue wild rumours, and other matters in the city do consume his attention.
